Samuel Manning Jr. was the eldest son of Ensign Samuel Manning, the Billerica town clerk, selectman and representative, and his first wife Elizabeth Stearns, a sister of the elder John Stearns, who were married on April 13, 1664. He grew up on his father's house lot west of Long Street, north of the Patterson place, near the later Pillsbury place. His mother died in 1671, and his father married Abiall Wight of Medfield in 1673.

He married a woman named Deborah, and three of their children were recorded at Billerica as born to Samuel Manning Jr. and Deborah: Dorothy on January 17, 1688/9, Samuel on January 14, 1690/1 and Sarah on October 1, 1693. According to Hazen, who followed Paige's history of Cambridge, the family moved to Cambridge about 1694 and, before 1724, to Windham, Connecticut, where Samuel was living on October 29, 1744. Hazen names their other children as Edward; John; Abigail, who married Jabez Carter; Elizabeth, who married a Bingham; Mary, who married a Case; and Joseph, who died in Woburn in 1745 and is described as a physician and probably a Harvard graduate of 1730.

When Ensign Manning made his will in February 1711 he left his estate to his widow, saying that "as for al my other children they have had considerable out of my estate".
